rootdir is in site controls; it should be in the "general" category.  
That's a good category to go through when you create a new site,  
because it has a lot of stuff that is basic and system-wide, such as  
the admin email address, the server time zone, and other such things.

imagedir is actually in user preferences, because one of the things  
Scoop is capable of (though it isn't widely used) is allowing users  
to choose an alternate image server, such as one on a different  
continent than the main server. That user preference is disabled by  
default, which means that Scoop will use the default value for  
everybody.
